Will the information submitted by the third-country audit entity be subject to data protection rules?

Yes. All authorities in the Member States are subject to data protection provisions according to the General Data Protection Regulation. However, some information will be publicly available in the Register of Auditors, which is maintained by the Companies Registration Office (‘CRO’). (see FAQ no. 23).
